This is never explicitly stated in BvS but I definitely get the impression that Lex killed his father. He talks about his dad in positive terms when he's trying to get the sympathy of the senators but in the famous helipad scene, he reveals to Clark that his father used to beat him and he blames God for letting it happen. If you use his logic, his reasoning for killing his father could be: "If God won't kill dad...the Devil (Lex) will do it." 🔽
This adds to the interesting dynamic between Clark, Bruce and Lex. Clark sees Jonathan as a great man who did his best to raise him and prepare him to be a hero, knowing the implications of his son's alien nature but believing he could handle that burden one day. Bruce respects his father but sees him as too weak to save his own family, which motivates Bruce to exceed Thomas' strength and ensure it doesn't happen again. Lex hates his father, sees him as an abuser, and from a young age feels justified in taking a life if God won't step up and do it himself. Says a lot about who these men grew up to be.
